Seattle to the San Juans ====================
Washington State ferries do not travel between the San Juan Islands and Seattle.... You will need to get up to the Anacortes Ferry Landing to catch the ferry into the San Juans. Anacortes is about 80 miles north of Seattle or 1.5 hours from SeaTac.
Please see this post about
ways of getting to the San Juan Islands from Seatac.
Or you can rent a car from the airport and drop it off at the Anacortes ferry landing where you can buy walk-on tickets to the islands. Visit the "transportation" section of this website to see
car rental companies that have drop-off services at the Anacortes ferry landing.

Getting from island to island ====================
Once you are in the San Juan Islands taking the Washington State ferry in between the islands is a piece of cake. Especially if you are walking or driving a motorcycle or moped. Just check the ferry schedule and show up at the ferry landing. Show up earlier if you are bringing your vehicle.
